In a repeat of a first round score back in 2003, a weakened Albion team crashed out of the FA Cup.
The Seagulls took the lead after good work from Glenn Murray allowed Richie Towell to smash home from 15 yards. His first senior Albion goal.
Albion stayed in front until just before the hour when Murray was penalised for a push and Alan Power scored the resulting penalty.
Albion keeper Nikki Maenpaa had gone off injured and was replaced by Casper Ankergren making his first appearance in almost two and a half years.
Five minutes later new Albion loanee from Chelsea, Fikayo Tomori, had a debut to forget as he put the ball past Ankergren and in to his own net to give the imps the lead.
Theo Robinson rounded off the win with five minutes remaining as he scored a third for Lincoln.
Albion can now concentrate solely on trying to win promotion from the Championship.
